Hi Mum1,
An ammonia smell can come from large amounts of ammonia in the stool (go figure). Ammonia comes from the nitrogen in proteins as it is broken down. If she eats a lot of protein it may be that she is simply not absorbing all the protein and the bacteria of the GI tract are making it into ammonia.
As long as she is well this is not a concern. Having her eat more fiber may help to keep her bowel moving regularly to keep the bowel cleaned out.
Best wishes.
